Probing nascent protein folding

چکیده

Deciphering the mechanisms by which proteins fold remains a substantial challenge for structural biology. In particular, very little is known about cotranslational folding, a process in which folding begins as the nascent protein is still emerging from the ribosome. Recognizing the dearth of methods to study this early folding event, Clark and colleagues present a strategy to stall protein translation in vitro or in vivo using a short polypeptide ‘stall sequence’ that can be inserted at virtually any point in the sequence of a recombinant protein. The conformational state of the ribosome-bound nascent protein chain can then be probed using a variety of biophysical techniques. Article p757

Quantitative determination of ribosome nascent chain stability.

Accurate protein folding is essential for proper cellular and organismal function. In the cell, protein folding is carefully regulated; changes in folding homeostasis (proteostasis) can disrupt many cellular processes and have been implicated in various neurodegenerative diseases and other pathologies. For many proteins, the initial folding process begins during translation while the protein is...

A model study of protein nascent chain and cotranslational folding using hydrophobic-polar residues.

To study protein nascent chain folding during biosynthesis, we investigate the folding behavior of models of hydrophobic and polar (HP) chains at growing length using both two-dimensional square lattice model and an optimized three-dimensional 4-state discrete off-lattice model. After enumerating all possible sequences and conformations of HP heteropolymers up to length N = 18 and N = 15 in two...

Conserved tertiary base pairing ensures proper RNA folding and efficient assembly of the signal recognition particle Alu domain.

Proper folding of the RNA is an essential step in the assembly of functional ribonucleoprotein complexes. We examined the role of conserved base pairs formed between two distant loops in the Alu portion of the mammalian signal recognition particle RNA (SRP RNA) in SRP assembly and functions. Mutations disrupting base pairing interfere with folding of the Alu portion of the SRP RNA as monitored ...

In vivo probing of nascent RNA structures reveals principles of cotranscriptional folding

Defining the in vivo folding pathway of cellular RNAs is essential to understand how they reach their final native conformation. We here introduce a novel method, named Structural Probing of Elongating Transcripts (SPET-seq), that permits single-base resolution analysis of transcription intermediates' secondary structures on a transcriptome-wide scale, enabling base-resolution analysis of the R...

Cotranslational folding increases GFP folding yield.

Protein sequences evolved to fold in cells, including cotranslational folding of nascent polypeptide chains during their synthesis by the ribosome. The vectorial (N- to C-terminal) nature of cotranslational folding constrains the conformations of the nascent polypeptide chain in a manner not experienced by full-length chains diluted out of denaturant. We are still discovering to what extent the...
